Stone Disk for Waterfall puzzle

I have collected all 3 of the disks, but the counter says I only have two. I went back and checked to make sure I had collected all the disks using the Guide. They are all gone and there are three in my pile. Can't move forward until I solve both puzzles, the game puzzle and why it can't tell I have three disks.
